Yes, if you don’t have any grades from your senior year, report your GPA from your junior year. Many applicants are in the same situation, and faculty committees are used to reviewing applications this way.

You may include a list of courses in your major and your GPA, just in your major courses, in the Additional Documents/Materials section of the application. Don’t try to use courses taken in your freshman or sophomore years in your Jr/Sr GPA calculation.
